Reinstallation of itunes

Hi I am going to wipe my hard drive clean and reinstall my OS (windows xp). Which means I have to reinstall itunes and all my music. Will I have any problems with syncing my iphone or ipod after the reinstall? My iphone is jailbroken but not unlocked. Should I backup my jailbroken apps first? Any other suggestions will help. If you copy the folder that contains all of you iTunes library info (in the My Documents/Music folder) and paste it over the new installation of iTunes, everything will sync as it does now.
