Why do I keep getting dialogs about my apps being damaged and asked to redownload them?

I have a freshly installed version of El Capitan on a mid-2012 MacBook Pro with a Samsung 250 GB SSD and 8 gigs of RAM. I have seen this before, but it's becoming annoyingly frequent. It seems to only happen with App Store apps (Tweetbot, Day One, Ulysses, etc.). I have FileVault turned on, I have allowed for all apps to be installed. Is it a bug, or is something else wrong?

Example text: "Day One" is damaged and can't be opened. Delete "Day One" and download it again from the App Store.
