My wife and I each have an iPhone, and both are linked to the same iCloud account ( with family share) and same apple/app store account. The result is that when either phone backs up, the back up process impacts both phones, so my wife's phone will sometimes change what's on my phone and my phone will impact software and some content on my wife's phone. What is the best way to De-link the two phones? When I tried changing the apple Id on my wife's iphone, it changed the Id on my phone as well--not my intention. What is the best process for Declining the two phones?

A good deal of people do the following:

1. Have a shared Apple ID for purchases only.
2. Use separate iCloud IDs so that you can keep your messages, email, reminders, notes, etcetera from interfering with the other person's data.

Does this mean that we need to have two separate iCloud accounts and pay for two accounts?

You could establish two separate Apple IDs and then use family sharing to share purchased apps/media. Your wife's Apple ID can share payment information with your Apple ID, or vice versa.
