Problem Syncing iBooks on the Mac with iBooks on my iPad Air 2

Just want to know if iMore has experienced the following:
1. Didn't occur until i purchased my iPad Air 2 (128GB)
2. I create an ePub collection of articles from Pages (on my Retina MacBook Pro (16GB) and perform daily updates. I then post it to iBooks on my Mac, then sync using iTunes.
3. In doing this, I have lost the link to all ePubs but one. On my Air 2, all books except one show the cloud symbol, so need to be re-downloaded.
4. For now, my solution has been to quit using iTunes for syncing, and instead use a) the Finder, b) Share and c) Airdrop.

However, it seems like this should not be happening. In fact, it is not a problem when I sync to my iPhone 6 (128GB).

I am working with Senior iOS support now, but wanted to know if you have encountered this and have a solution.
