As a followup, I was having the issue of getting alerts in the iOS notification pulldown just fine but the app itself wasn't showing any new emails.
After chatting with a support person, apparently the Airmail app should be left open in the background for it to update itself properly.
I have a habit of when I put the phone on the charger at night, I'll close all background apps to start fresh for the next day. So in the morning I would see a bunch of alerts in the notification window but the app would show nothing.
I guess this is a limitation of third party email apps, having to be left in the background for them to process.
