I purchased (and downloaded) a GBC emulator for iPhone from Cydia, and it says the app may need manual fixing. What would be the best way to go about doing this?

I would guess SSH'ing into your phone and navigating to the GBC emulator folder.... That is the only thing that makes sense to me.
