ok this might be a dumb question but if I make an in app purchase does it automatically charge my card or will it charge an iTunes gift card balance if I have one?

If you have a iTunes gift card balance it will charge that first then charge the remaining balance on your card.

Since in-app purchases are the same as purchases from the AppStore, the same rules apply.
In your case, first your gift card balance and the rest from your card.
