OTA vs Itunes

I jailbroke when my Ipad mini was updated via an OTA. Does this really matter at all the install went well and Cydia is installed? Does that mean everything went well?

Yes. You should be fine. The OTA versus iTunes thing only matters when you want to restore to a firmware, not the jailbreak itself.

Do apps and such effect the boot time at all?

Nothing I have ever noticed. If you have an older device you may want to be more picky about what you put on there, but it takes a lot of tweaks for things to bog down.
