I accidentally hid all my favourites on the messenger app on iPhone 6s and I want them back. Is there a way to get them back?

I had intentionally hid mine along with the "active now" list. They both came back at some point. You could try deleting the app, then reinstall it. It may just take time. If you use it a good bit, they should come back.

That has typically been the behavior for the app, and if yours isn't coming back when someone on the hidden list messages you then you should report this as a bug to the Facebook app developer team.

It should come back at some point. I just don't know how it works. Have you tried deleting the app, then reinstall it and log back in?
