Is it a backup you're talking about? Then yes, your iPhone will stay a 64-GB-device if you put on a 16-GB-iPhone's backup.

And if you restore a backup from a 64GB device on to a 16GB device, the 16GB device will still be 16GB. Assuming the backup fits.

A 64GB phone will accept your backup from your 16GB. The 64 will stay a 64 minus whatever the size of the backup is. Example: 64GB minus 16GB backup will leave you with approximately 48GB of space.
