iA Writer and Evernote are going to both be great. iA Writer for pure writing and Evernote for more syncing of notes and general usage. iA Writer will also sync with Dropbox but Evernote is, of course, on everything.

i use penultimate with a physical stylus for note taking.

for .pdf reading, i use GoodReader. i don't know if thats the best, but i've been using it since the ipod touch 1G days...and never had any reason to switch. you can send your penultimate notes to yourself and then read it in goodreader on any other idevice you own.

I prefer to use simplenote and incase if you need more than just notes you can use Manuscript or WriteRoom.

I have Evernote and PDF Reader Pro though I'm not a student now. The former is good for taking notes, and the later is very easy for me to read PDF files with a paperless environment.
