rMBP 15" SD Card Reader El Capitan

I have been using a flush mount JetDrive as an expandable storage option on my MBA 13" for some time now. I started with Mavericks and upgraded into Yosemite with out any issues. I recently purchased a Mid 2015 rMBP 15" that came preinstalled with El Cap. I also purchased a JetDrive for it, ever since installing and formatting on the 15" it ejects when the computer sleeps. I exchanged the JD for a BaseQI with a 200GB MicroSD insert, still the same issue, the card ejects when the computer sleeps. I have matched the computer settings and formatting of the SD card with my MBA, they are identical.
Is anyone else using their SD slot as full time expandable storage, and having a similar issue? Is anyone using something similar with success?
