Jail broken Backup

If I backed up my iPhone using iCloud while it was jail broken can I use that same backup to restore my iPhone to a factory iPhone with ought having issues with the backup because I backed it up while it was jail broken?

You can use the backup but I don't believe that will get you back to a "factory iPhone"...you're just restoring your app data etc when using an iCloud backup.
