Here's the important take-away that everybody should already know...

Apple strongly cautions against installing any software that hacks iOS. It is also important to note that unauthorized modification of iOS is a violation of iOS end-user license agreement and because of this, Apple may deny service for an iPhone, iPad, or iPod touch that has installed any unauthorized software.

Posting for information only... not to be construed as me taking any side on the TeamJB vs. TeamPure debate... I've been jailbroken before, presently am not...

Apple will not do this for the same reason they will not totally re-write the OS. They can't afford to ruin the customer experience for people who wont understand the subtlety of the cause being a Jailbroken device. It's not only tech savvy people doing Jailbreaks. Apple would lose so much money on just iTunes. Apple cares about profits and cutting users off from iTunes is cutting off their own profits. Apple is also not naive enough to do something knowing full well they would be giving more control to JB devs. The devs already capitalize by creating apps and tweaks that do provide the features Apple will not provide for users so taking these services away would just enable JB devs to develop their own cloud service, media purchasing service, etc. Apple already has real life competition they are not about to create one from within while losing potential customers.

Apple will do what they have always done, patch the vulnerability and threaten voiding warranties. Like it or not JB is actually a help to them without them having to provide support and they know this. People who think iOS is stale or lacking features and would turn to another platform get features Apple wont provide and also freshen up their OS interface.

The service they are referring to is troubleshooting/replacement.

While possible, that's highly unlikely. More than likely they're attempting to make the job easier for their retail employees. This more sufficiently states a warranty being void and customer service being refused to a jail broken device than threatens a break.

As ipheuria mentioned, this would eliminate any chance for apple to make cash from jail broken users. As jailbreakers had a "store" first and maintains infrastructure, shutting us out of apples wouldn't be a real issue.

Your proposed solution would do nothing more than incentivize piracy. This isn't a good business model for a company that tries to monopolize the transmission of apps to the device. In order for any app to transmit from iTunes to the iPhone would require a hack of sorts. There would be little to prevent this hack from expanding to installous style piracy. That would provide a catalyst for developers to focus their efforts on alternatives to the App Store. The easiest would clearly be cydia. As more developers took their toys to cydia, more users would want to jailbreak countering the effect you're imagining.

Simply put, your prediction is a nightmare for apple. Don't be surprised when it doesn't come to fruition.

Look at iMessages. Look at the App Store. Look at the notification screen. Look at mobile hotspot.

Anyone that suggests apple sees zero value in jailbroken devices either is willfully blinded or uneducated on the topic. Those four examples were a quick list of "added features" that debuted in the jailbreak community that apple found value in.
