About dismissing notifications

So I get number of notifications via different apps. I go to notification center and dismiss them there. What I find surprising is that those notifies are still in app drawer shown as red dots. I have to go to those apps and "read" the messages for them to go away. This is not as intuitive I had hoped. Any way to fix this? I mean that when I dismiss notifications from notification center, or would be marked as read in the apps as well.

its probably because you are dismissing them- not actually reading them

So I can't mark em read by dismissing them? If someone replies me "ok" and I see it, I have to open the app to read the short reply in order to mark it read?

Un notification center, you don't have the "badge app icon" option to turn off?

Where in the Messages app do you mark as read? I don't get the problem. If you see a message in a banner, there's nothing you need do. What am I missing?
