Are those photos being shared or are being synced with another device? If so, that could be the problem, but I can’t say for certain. Try contacting Google Support to see if they can assist you in resolving this problem.

Google Photos can sometimes create duplicate uploads. Other times it doesn’t. However, if you try to delete a photo in Google Photos that is still in your stock Photos app if will bring up the prompt that it will be deleted off your device. I haven’t looked into it any so I’m not sure if that can be disabled. I’ll go check though.

Unfortunately it doesn’t look like there’s a way to remove this process. It seems the only way to delete photos from Google Photos and keep them in the stock Photos app is to go to Settings > Google Photos > Photos and change read and write to never. That will stop Google Photos from syncing with your device. Then you can re-enable it to start syncing back up. This deletion annoyance is also on Android so it’s not an iOS specific annoyance.
