iBooks did not restore when upgraded from 6s plus to 7s plus. How to fix?

I restored my 7 plus from an encrypted backup of my 6S plus. However, my non-purchased PDFs in iBooks did not restore. Is there a way to bring them back?

If you have iCloud enabled for iBooks you can just download them again.

Did that only purchased books can be downloaded not PDFs I added to the collections from my previous iPhone.

UPDATE:
Now if I take an internet page, and convert it to a new PDF to save in iBooks, the new PDF will not save into iBooks at all.
