Does she have them synced to iCloud? Do you have your own Apple ID?

The way to delete contacts is go into Phone>Contacts. Click on the contact you want to delete. When their info comes up, in the top right corner, tap on Edit. Then just go to the bottom of the page and hit Delete Contact. If the contacts come back, then ask yourself the first two questions I posed.
