You'll have to purchase the Pencil separately.

Apple never provides anything for free they can easily sell. Case in point is the microUSB to Lightning adapters, required in the EU and in the US they charge $19 for something that certainly doesn't cost more than a $1 or $2 to make. MicroUSB has been around long enough that the cost of R&D was not so significant that Apple should need to charge that price.

The Pencil on the other hand is worth $99 and is a justifiable up charged accessory since it is not something everyone would need or benefit from compared to say a Lightning to microUSB adapter which would have saved users a lot of money on the cables.
