How do I fix my iPad after using and uninstalling Upscale?

I have an iPad mini 3 with iOS 9.0.2. I used Upscale for a while to increase my resolution. After deciding not to use it any more, I uninstalled Upscale. Now my resolution is back to normal, but I have odd animations when switching orientation and some apps get confused as to which orientation my iPad is in.

The orientation-switching animation:
Normal iOS animates the stretching/condensing with rotating.
Now after Upscale was uninstalled, it stretches/condenses after rotating.
