I've always had this done for me at the AT&T store, and I wondered if there as a good way to do this, or if I should just manually add the apps.

Also, it's brand new from Best Buy and has an earlier iOS on it. Can I automatically update to iOS 10.1?

Yes, what you want to do is first update iOS so it's the same version as your old one. Then connect your iPad to your computer and do a backup to iTunes. Transfer purchases if you have the space, it takes up memory on your computer, however you won't have to reinstall the apps. Then when the backup is complete and the new iPad has the same version of iOS on it, plug the new iPad into your computer and restore from the backup you created from your old iPad. If you transferred your purchases leave the new iPad plugged in while the apps reinstall, they will also reinstall in the same order as the old iPad, and all your settings will be the same. You will still, unfortunately, have to login in to your apps again.
