How do I save my iPad books when doing an upgrade?

Firstly I should point out I don't have a clue what I'm doing! I've inherited a 1st gen iPad that's been jail broken . It's on version 4.2.1 and I'd like to upgrade it either through cydia or by unjailbreaking it if neccessary to get the latest os as I now can't download or update any apps as the os is so outdated..... However I have hundreds of 'free' books and i dont want to lose them. iTunes obviously doesn't recognise them as they weren't purchased how can I save them on a pc, upgrade ( maybe through iTunes) and then load them back onto the iPad? I'm not technical at all so please bear that in mind. Really hope someone can help

Free as in pirated or free as in they came with the ipad after being purchased by the prior owner?
