How to restore if you haven't backed up in ages?

I need to restore my [jailbroken] iPhone, but I'm worried because I haven't backed it up in ages and now that I have iTunes open, many of my newer apps aren't showing up in iTunes and there is no option to backup or sync. Is there any way to ensure that my apps can be recovered after I do the restore? I was running on 3.1.2. Thank you in advance.

Make sure u have appsync 3.1 from cydia and then transfer all ur apps, then you can restore but it will be 3.1.3.

How do I even get something like that? I cannot do ANYTHING with my iPhone right now, hence the need to restore. I'm only concerned about getting my appstore apps back. Although annoying, I'm not concerned about having to start over with my jb apps.

You will be able to re-download them from the app store.
