sync applications?

couldn't find a thread on this allready, I'd like to manage my homescreens through itunes 9 but first i'd need to "sync applications" which warns me all existing data will be replaced with data from the itunes library. Which means what? All my saved preferences are gone? And more importantly, is this safe for jailbroken phones?

In order to manage your apps in iTunes 9 you have to update your iPhone to 3.1. If you do that yes you will lose your jailbreak.
