Does anyone have any suggestions as to why Apple shutdown the "Checkout" App for Shopify?

I manage an e-commerce site and we had a Shopify app called Checkout, which integrated Apple Pay to our site, so when people were buying from their iOS device they could use Apple Pay, but unfortunately they shut the company down. Any speculations as to why they shut them down?

No clue. Maybe you should contact Apple Support or iTunes Support.
