Why does Facebook Messenger know the apps I have signed into

It's usually accurate. Are these apps you connect to Facebook? If so, then you gave them permission to access those apps. So, Facebook would know which apps they are. Also, when an app developer uses Facebook's API, Facebook would know you have that app. For example, I use a Facebook client app called Friendly Plus. It uses Facebook's API so it will work. Facebook knows I have that app.

I was going through messenger and it gave me a list of apps I had signed into while using it. Is it always accurate?

Because when you scrolled all through the EULA when you started Messenger, by using the app you allowed FB access to every app you've logged I to.
