    I went through the "welcome" steps with my new iphone 6 but for some reason my apps didn't upload. Should I go back to the initial upload setting and try to upload the apps? Everything else (photos, contacts, etc) uploaded correctly.

    Were you syncing the 5 to iTunes on computer? Sync the 6...

    Why are you trying to "upload" your apps from your old iPhone 5? Wouldn't it be easier to sign in to the iTunes & App Store with the same Apple ID on your new iPhone 6 and then go to the "Purchased" section of the App Store and re-download those apps? Alternatively, you can do an iCloud or an iTunes backup of your old iPhone and then restore that backup to your new iPhone.

    You set it up as new. You need to set up with your iCloud back up. Otherwise, you'll need to do as D' said and download from the App Store.

    Sign in iTunes with same Apple ID in your new phone then re-download apps form purchased section.
