"Your" passbook? If your son has an iPhone with the recent iOS version, he, too, has a Passbook app that is separate from yours. Does "his" Passbook app contain "your" debit/credit card, Airline tickets, loyalty cards, etcetera?

Are you using the same iTunes account? If so, then it may have been restored onto his iPhone.

It would be the same iCloud account, not iTunes. You need separate iCloud, iMessage and FaceTime. You can share the iTunes ID.
