Will I be able to use the Touch ID on my iPhone 6 if I have it in a Lifeproof case?

It says on the Lifeproof case to do the touch ID scan before you put it in the case. So how does that make it seem like it will recognize my print once it is in the case?

It will work as long as Touch ID is set up before case is put on. Works just fine on my 6+.

I personally haven't used one because I don't like the bulk but I know a few people that have them & love them.

Yep. 5s, 6 and 6+'s Lifeproof cases are all TouchID compatible.
