Are the email accounts set up as POP3 or IMAP? Most of the time that I see this issue is with POP3 email accounts where the mail is being received on another device, and subsequently deleted from the server.
Can you provide a bit more information about your setup? What email system, POP3/IMAP and whether or not you are also receiving those "missing" emails on another device.
