Is there a way to delete permanently already deleted mail from Spotlight in iOS 8 and/or iPhone 6? Hard reset is not a practical solution.

Not without restoring the device. An iTunes backup *might* remove the cache buildup, but I haven't tested it out. Other than restoring your device, your best bet is to go to Settings - General - Spotlight Search and then uncheck "Mail". That will prevent mail from being visible via a spotlight search.
