This is a bug that has aggravated me since day 1, I spoke with Apple tech support and was told it would be resolved in the first update, whenever that was, and the problem has never been addressed. Apple told me to unpair the watch then re pair, while this works it is a PIA and the problem returns.

The first time I cleared the call history on my iPhone and it cleared all calls on my apple watch too. But I just cleared the call history again on my phone and they still show up on the watch. I think it's ridiculous that you have to unpair and repair your watch and phone to clear the call history. Especially since it will just happen again. Apple.......can you fix this please?????

I just cleared the call history in my iPhone 6S Plus (iOS 9.3) and then checked my Watch (WatchOS 2.2) and the call history was cleared there as well.

Glad it worked for you! Like I said, it worked for me too the first time.
