When using itunes to back up the ipad, all of the apps are backed up, but I do not see how to back up the folder structure for those apps. When one restores
from a backup, all of the apps are dumped somewhat randomly, it seems, on various home screens. And the folders are missing. Is there some software out there that would backup the folders as well ?

That feature is sorely lacking in iOS itself. Its a real pain when you need to do a full restore and want to bring it back but when you have hundreds of apps who wants to reorganize them all again. Maybe Jobs will see a reason to add it in iOS 5.x

Thanks for the replies. I tried the program CopyTrans, but it does not appear to back up folders(or apps in general, actually).

Yeah, there's no way to save them. When you sync all your apps back, it puts them onto your iPad/iPhone/iPod Touch in alphabetical order.
