So basically I have a Jailbroken iPhone 6. It's running iOS 9.3.3 and basically whenever I use more than one app at once or sometimes double tap the home button, my iPhone shows the Apple logo and refreshes. It doesn't reboot all the way, it acts as if I restarted springboard. (I can use Touch ID when it turns on again.)

To date, there are some tweaks/apps that are not yet fully compatible with iOS 9.3.3
I suggest you install the icleaner Pro app and use it to disable most of the apps/tweaks you have installed on the iPhone, from there toggle them on one by one until you find out which one of the tweak/app is causing the issue. If you want to go straight to the point, open up installed apps in cydia, then read the description of each one of them and uninstall tweaks/apps that are not yet compatible with iOS 9.3.3
Your description is a typical behavior of non compatible tweaks/apps installed into the device.
