App Store AND Cydia

Will I be able to use both the Appstore to download certain apps on my phone as well as Cydia to download jailbroken apps at the same time?

Jailbreaking does not interfere with your normal use of the iPhone or iTunes. You'll still have all your iTunes apps and can still purchase/download regular apps from iTunes.

You can also still back up with itunes as well.

Just make sure you backup your SHSH blob or you will lose jailbreak when updating OS software.
