When I sync my iPhone to iTunes it's not backing up some apps on my phone

I have a new iPhone 6 in the mail so I went to backup my iPhone 4s and after it was done I noticed that a few apps that are on my iphone are not appearing in iTunes.
The phone is jailbroken but that's never been an issue in the past when backing up my iPhone.

Any help is appreciated.

How many are missing with the sync? Are they apps that contain necessary data? If not, you can always download those from your purchased list in the App Store. If they are paid apps, you won't have to pay for them again.

Hi thanks for your reply. Actually what I did was turn off my iCloud backup and plugged phone into laptop and used iTunes again to do the backup and that did the trick. Now I'm just not sure why the iCloud backup being turned on prevented the apps the be updated correctly.
