My computer crashed and I'm having issues with itunes

My old laptop died about a week after I got my iPhone 32gb. I have about 9gb of music from mp3s I copied from my DroidX, about 390 picture, videos and ringtones I converted from my old ringtones. When I setup itunes on my new laptop, it acts as if will delete things. I've copied my music and photos but I have an issue with the apps. It shows them when connected, but in a state that doesn't allow management. If I select the check box to sync apps, most apps all disappear on the right hand side that reflects what is on my iphone. It gives the impression that if I were to hit apply and then sync, IO would lose all those apps.

How can I rectify this.

BTW, I am jailbroken from GP if that makes a difference.

Make sure you transfer purchases in iTunes and that you have authorized the computer for your iTunes account.

I actually had a similar problem once, and if I remember correctly I just synced it anyway and the computer ended up transferring over the apps from my iphone to the pc, and then back again.
I'm not saying that this will for sure work but it did for me!
