If I choose to use a different twitter app than the stock one do I still need to keep the stock twitter app on my 5S ?

You don't need to but I would if the app you choose doesn't offer push notifications or if you're using a private account (to accept follow requests)

Even though I use Twitteriffic I still keep the stock app on my 5S, Just turned off and not even set up.

Not unless you have specific tweet notifications set. For example, I have notifications set for the School board to alert me when school will be closed or delayed due to weather-related issues (primarily snow storms), as well as for local government alerts regarding special events, road closures and other public safety alerts. Only the Twitter app provides that...I think.
