I don't have an iPhone 5S, but my youngest son does, however, he has not yet experienced heating issues while running iOS 9.3.1.

I updated my 5s this past weekend. It was a little warm during the update but soon after it was fine. It has been cool ever since knock on wood. I have even noticed a slight bump in battery life.

Have you tried doing a restart?

My wife's iPhone 5S runs great on iOS 9.3.1
An initial hotness is normal after the iOS installation (th system is indexing), but it should stop after a few minutes (or a few hours at best).
If your phone constantly is warm, there's a stuck process or app in background. Try to force out any apps and restart the iPhone.
If that doesn't work, try to restore the phone as new and keep it under observation for a few hours without any third party app installed.

Hey, thank you all for responding. Right now, my 5S is running like it used to on 9.2.1 (I updated to 9.3 then the .1.) The heating only happens in truly intensive use, normal Tumblr activity doesn't hear it up too much...
