A big no, it doesn't have any effect.

No issues with my 5S battery using Mophie case for 18 months.
I use it in the opposite way of what is suggested.
I start out the day using the Mophie battery.
When & if if it runs down, I'm on the iPhone battery.

It shouldn't cause excessive battery drain. How long have you had your phone? Those lithium batteries definitely don't last forever.
