Default Apps being removed when syncing

I have an iPhone 4 and and iPad 2, I use the same iTunes to sync them. I just updated both of them to 4.3.1 today, after my iPad updated it started to sync and then proceeded to remove all of my apps while syncing.

Then I connected my iPhone 4 to add some music, and it started adding some of the apps I downloaded on my iPad that were also iPhone apps, but I didnt want them on my iPhone.

    Any help??

For any apps downloaded to the device first, you need to "transfer purchases" when you synch with iTunes.

You right click on your device in the sidebar in iTunes. Select transfer purchases.

Then those apps will now be part of your iTunes library.
