Did you create a backup during that sync before upgrading? Then restoring that backup after the upgrade?

Syncing and backing up are two different things. Apple does a pretty crappy job at showing that SYNC is NOT BACKUP.

I guess not. Is this all behind us after ios 5, ota updates, & icloud?

Yeah, if you set it up that way with iCloud to keep your backups. Once setup it will nightly backup when you plug in to charge over WiFi.

Now, since you do sync with iTunes all your stuff should still be there on your computer. So, you'll have to move it all back onto your iPad.

Yep, to expand on what was said above, the steps should be:

    -Sync/Backup
    -Update to iOS 5
-Restore From Backup Created in Step One

(If you do that and still don't have your apps on your iPad, repeat the Restore From Backup step)
