Possible hugely terrible problem with my Launch Daemons Folder(s)?

I've been noticing that my phone has been acting really odd recently and I decided to look through iFile to see if there was anything I out of place or something wrong I could find. In all honesty I don't know very much about the LaunchDaemon folder other than don't do anything stupid. That's my problem - I haven't touched it. I was aware that there are technically two folders titled LaunchDaemon, but I think somehow all the .plists except for 7 got swapped. I currently have 238 .plists in /Library/LaunchDaemons, and only 7 in /System/Library/LaunchDaemons.

I've got iFunBox open right now and want to know if this is a big problem, and if I should just copy and paste all of them back?

Any help would be really great, thanks!
