    Default Missing boot volumes in El Capitan after NVRAM reset & Disk repair

    I added a Thunderbolt SSD drive to a 2014 Mac Mini to use as a boot drive. Rather than clone or restore from Time Machine, set up as new and reinstalling apps as needed.

    Had a problem connecting to WiFi on SSD but no issues on HDD. Was suggested to reset NVRAM and try Disk Utility repair.

    NVRAM did not resolve WiFi but Disk repair did. All appeared good until I rebooted from El Cap latest update. Now Mini boots to HDD. Held option key and see neither SSD or Recovery Disk viewable as boot options. Ctrl R boots to recovery and Disk Utility on HDD sees all volumes mounted.

    Set SSD as the drive to boot from but only goes to HDD. If I reset NVRAM again, all volumes appear when holding down Option key but disappear if I reboot to test again.

    Can back up/whack/reinstall SSD if needed but checking to see if I am missing anything obvious.
