Why are my calender alerts on my iphone 6 (upgraded with iOS 9.0.1) not working properly?

When I choose 'Alert' and select, for instance, 1 day before, I then get the option to choose a 2nd alert so I choose 1 hour before but the device swaps the two times around.

Are you saying you're getting the 2nd alert a day before and the first alert an hour before? If so, what's the problem? You're still getting two alerts at the times you prefer....
