Putting PDF on to iPad must be done through iTunes, open iTunes, click on books, drag'n'drop your PDFs on to iTunes, connect iPad, make sure that you tick box to load either all books or you tick the box beside each one you wish to sync. Use iBooks to view, remeber to select either All or PDF to show your PDFs in iBooks library. Hope this helps.

If someone emails you a pdf you can tap on the attachment and choose to open in iBooks or any app that views PDFs. Bypassing iTunes.
