How does iTunes differentiate when backing up 2 iPads

You will need to have 2 different iTunes libraries to do this. To get 2 iTunes libraries, you need to have iTunes installed on your computer. Go to iTunes, and Shift+Click on Windows or Option+Click on a Mac. A dialog box will pop up, asking you too create a new library. Click yes and follow the steps.
